Proteomics, Peptidomics and Metabolomics

The combination of mass spectrometry-based proteomics, peptidomics and metabolomics enables broad screening for biomarkers of all biochemical types and sizes. PPD profiles biological samples with a label-free analysis that yields sensitive, reproducible, and reliable differential quantification. PPD has developed rapid and advanced proprietary sample preparation procedures and fractionation techniques. Thousands of metabolites, tryptic and endogenous peptides are tracked, including post-translational modifications and novel proteolysis products. Both small and large biological differences are measured with high accuracy while maintaining a high degree of molecular identification. PPD offers profiling of the proteome, peptidome and metabolome on pre-clinical and clinical sample.

Our expertise includes working with:

  • Plasma and serum
  • Cerebral spinal fluid
  • Urine
  • Tissue and xenograft (analysis of membrane and cytosolic, and nuclear proteins)
  • Cell lines

A combination of these sample preparation procedures with high-quality liquid chromatography and state-of-the-art, high-resolution, time-of-flight (TOF) mass spectrometers and ion-trap mass spectrometers, provides outstanding sensitivity and identification power for thousands of molecular components per sample.

Our label-free DeepLook® method provides differential quantification and molecular identification which enable the detection of small and large biological changes in samples associated with disease progression or drug intervention with high accuracy and reproducibility. Our DeepLook method has enabled PPD to surpass older platforms such as 2D Gel- and MALDI-based systems.

PPD uses tandem mass spectrometry (MS/MS) to establish structural characteristics, which can be used in association with database and de novo structure queries to identify biomolecules of interest. Structural analysis includes the identification of post-translational modifications including unusual proteolytic processing and mutations in proteins.

The fundamental technology for label-free differential expression following upfront processing of tissues or biological fluids can be extended to various custom analyses that can be developed for the client and currently includes:

  • Affinity capture of sub-proteome fractions:
    • Ubiquitinated proteins
    • Glycosylated or Glycated proteins
